After digging deeper I found the culprit. Using the -sysmouse launch flag seems to be breaking something in the overlay. Removing that flag and all seems well.

When first launching TMP (This applies to both ATS and ETS2 whether they are running DX11 or OpenGL, and whether TMP was run w/ Admin privs or not) and the TMP login screen comes up, mouse clicks do not seem to be registering. The small yellow/orange cursor moves around, and when I hover over the settings button in the top-left corner it responds to the cursor being over it, but nothing happens when clicking. When I press F11 to remove the TMP login overlay and go to the ATS/ETS2 profile screen the bigger in-game cursor do not move but the smaller yellow/orangeish cursor continues to move around and mouse clicks continue to be unresponsive. Any suggestions?
